I don’t recall offhand if it meets all of your requirements, but have a
look at handbrake. You might need a second pass to convert to flv (ffmpeg
perhaps can do that).

Avidemux will do most of what you want.
Transmageddon might be another useful program for you, whenever you go to do any encoding.
If you working with mkv files, mkvtoolnix is great. It’s available from the packman repo.

I playing with handbrake now but I noticed it does not have colour options for subtitles, I need to be able to change the color of the subtitiles that are going to be encoded in the video.
Does handbrake supports plugins ? Is there a plugin for it that provides additional options for subtitles ?
I will also check the other software mentioned here and get back !
