Using the latest Plasma 5 desktop og taking screenshot with Spectacle does not play well with my dual monitor setup. My primary monitor has a higher resolution than my second and aligned differently.
As can be seen in this screenshot. I am not sure if this is intended with Spectacle or an bug.

I have a HP 6005 with dual monitors of equal size and resolution, and Specticle does all kinds of things except let me clip the other screen. I end up having to log out to get any control back, and then I’ve lost what I’m trying to clip. When the control window in on the same screen as the image to be clipped, it works to go to the clipboard. Save & Exit does not ask where to save it too, it appears to just be an exit.

Klipper from KDE4 on 13.1 was vastly superior and always work very well,without the extra step of getting the image from the clipboard in order to save it in my Images directory.
Have you tried ksnapshot? Installing it automatically removes Spectacle!
I’m not quite sure I follow exactly what you mean, however, I will note that I’m on Tumbleweed (latest Plasma 5.6 and Qt 5.6, KDE blah blah blah component stuff) and have multiple monitors (currently: 3 exactly the same and one vastly different in size and res.), and Spectacle works without problem … (I utilise it constantly … saving entire screen or sectional snaps to file as is; exporting snaps to clipboard for insertion into documents; exporting snaps to gimp for manipulation/editing before archiving of image or insertion into document … )

Yeah, its something that is not (IMO) intuitive or obvious, but if you single left click the down arrow on the right side of the “Save & Exit” button … from the list of options that pops up, select the bottom one, “Configure save options”, and adjust the option accordingly.
In essence, the “Save & Exit” button is designed to be an event trigger and not present the option each time its used … I guess the assumption is that users will notice the differentiation in buttons (the delineation in the button design … i.e. look at the other buttons with a drop down arrow vs. the Save & Exit that has a separating " | " beside the drop down arrow).
