Since you are using youtube have you tried going to https://www.youtube.com/watch?v=(http://www.youtube.com/html5) and enabling the beta there? For one thing html5 video is generally a much more pleasant experience than flash and for another it will tell you whether your issue is specific to flash or not. After you enter the beta, load up any youtube video and right click on it, if it is using the html5 player you will see About HTML5 as the bottom option.
If the issue is a bug in your graphics driver you could try updating it. To do this you would need to update your kernel as well as mesa versions. I’m not going to post how yet (though it is easy to do) since you will not know how to undo it if you need to and we aren’t absolutely sure it is your driver that is causing this issue.

Unfortunately, I can’t get a hold of another i5 CPU to test if my original i5 CPU is faulty or problem persist with new CPU. I am having a feeling it might be a bad CPU/GPU because nobody else had a problem like this. I might get a hold of one i3 CPU during next week and I will post an update as soon as I make tests with it.
I never compiled a kernel before, but I am willing to try if that will solve the mystery. If you have any good pointers on what to read for introduction please feel free to post them.
Update: I got an Intel i3-370M CPU (best and closest to i5-450M I could find) and swapped for my i5-450M. Everything works flawlessly, so I think it is safe to assume that my i5 CPU was faulty/had a nasty attitude. I will keep i3 in my laptop and save that little hair I have left.
