is there any file encryption/decryption tool,that will encrypt different format of the mother copy of the document?

Yes.

Browse to the file with Dolphin. Right click, Select Actions -> Encrypt File.

If you have to encrypt many times many files, consider using an encrypted partition. The encryption takes place automatically then.
