But I keep getting prompted if I want to overwrite it ?
Can that be stopped ?

Have you tried setting up Folder View windows on the desktop pointing to different directories? Me I set the desktop as a folder view and have multiple desktops for different things. You can expand that to define multiple activities each with its own set of views.
With out knowing how you are going about setting multiple dolphin instances up I can not comment on what is wrong.
Please, for this and any other questions you posted and are going to post, try to create a good problem description. A good problem description has in general three parts:
Never assume that other people are doing the same things the same way as you do and that they will this immediatly undertstand what you are trying achive and how. In Linux many things can be done in several different ways. Nobody can look over your shoulder what you are typing, clicking, seeing. We fully depend on your meticulous description. What I expected NOT to happen,but in fact happened. -> But I keep getting prompted if I want to overwrite it ?
What you are doing is of course not dragging Dolphin but a short cut to Dolphin This is in fact a file and the file has a name. Change the file name each time you drag to keep from having a name collision. Or just say no to the overwrite and the name will be adjusted
