And why would you even want to do that?
Empty subcategories are normally not shown at all, in KDE at least.
If Gogalthorp’s post wasn’t clear,
Every Desktop is implemented differently and use different tools to manage the app menu.
If you’re not using KDE, I wrote an article for LXDE which applies to a number of other Desktops… At least for LXDE you <must not> use the tool most commonly used on other distros…

You still have not told which desk top you use the procedures may be different.
I am using kde
Well, rightclick on the Application menu icon and select “Edit Applications…” or run kmenuedit.
