I am using OpenSuse 12.1 with Gnome. Something has gone wrong , all the folders & files in my home directory are visible on my desktop. How do I hide them?

Ensure the gnome-tweak-tool (Advanced Settings) is installed, then
under Desktop, ensure āHave file manager handle the desktopā is off.
Or are you running in fallback mode?

I think he has changed the folder that considered ādesktopā. I donāt
remember where to change that.

OK, sounds like your not.
If dconf-editor is not installed, install it and browse to;
org->gnome->nautilus->preferences and ensure the check box
ādesktop-is-home-dirā isnāt checked.
