no problems being seen with dual monitors with [Radeon (HD) 3000 Series] drivers now for a few weeks
I usually install all updates right away but it looks like don't have those:

    Code:

No update candidate for 'breeze4-style-5.5.5-10.1.x86_64'. The highest available version is already installed.
    Resolving package dependencies...

It gets stranger, looks like something got mixed up, 13.3 instead of 42.1:
    Code:
No update candidate for 'plasma5-workspace-branding-openSUSE-13.3-35.1.x86_64'. The highest available version is already installed.
    Resolving package dependencies...

The remaining stuff you have in your output is not even installed on my machine. Something to worry about?

Please use the -d option to see the actual URL. ie zypper lr -d

You should not mix VLC and packman best to get codecs from packman that should not be you problem though you do have packman twice and VLC twice also

Have no idea about all the personal reos and what may be iin them it is best to install what you need then disable them in case the person loads some stuff that may break your system. Without the URL it is hard to say.

Cleaned up a bit, here, the -d output:

repo setup is a bit simpler,

    Code:
    | Priority | URI |

Factory repos can bring in problem of mixed version packages. The sub factory repos you have should in theory be OK but it would make me nervous If you get large updates frequently it may be where the problem is the factory packages dragging in incompatible dependencies

    The rest should be OK

screen size and position can be set in two places nvidia-settings (saved in xorg.conf) and the desktop settings. perhaps yours don't agree????

Any suggestion which repos to remove or replace? Maybe there is some guideline?

I was in the past setting the screen size always in the desktop settings, then when I've noticed the issue I've started to change it in the nvidia settings though the behavior was the same. Currently they look the same I would say.

My general rule is stay away from factory unless absolutely needed and if needed disable after installing what I need. Same with any personal repos. Only keep the basic repos active
