In gnome, gtk themes tend to have this problem where there are random lines in the themes that are not supposed to be there.

When I switch to clearlooks, this still happens.

Wich lines are you referring to ?
In the window list, there are two thick lines on the top and to the left. You can also see these in nautilus where my mouse is. Sorry about that.
I have same problem and it happened after installing nvidia driver from nvidia repo, i think cairo is the problem see => cairo 1.10.10 causing rendering problems with GTK2 wigets - nV News Forums ,
found also a bug report https://bugzilla.novell.com/show_bug.cgi?id=679039.
To use “nouveau” driver instead of “nvidia” one can edit /etc/modprobe.d/nvidia.conf and change “blacklist nouveau” to “blacklist nvidia”
