I'm trying to figure out how it is that having the Linux partitions on
the drive slows things down - when Windows is running, the Linux
partitions aren't in use at all....?

I had to remove 10.? from my desktop and it was not real easy. After I reformatted the partitions I had to reset the bios to get it booting properly. I am not sure why that worked but the boot loader would not die and I could not get it booting right until I thought to try that. I wish you better luck.
