I'd like to upgrade suse 9.0 to 9.2 but there are a ton of dependancy problems doing that. If I do a clean install of 9.2, will my config files work from 9.0?

Firewall
Squid
Postfix
Courier
LDAP
few others

There really is no way to be certain of an answer to your question. The best you can do is save them and then go back after the clean install and attempt to edit the file(s) if needed to your previous setting. I do something similar to this all the time with distros like Arch and Gentoo, where you have to re-establish configs during the actual installation, but with SuSE you will have to perform this after the system is already running. However, editing configs is totally harmless as long as you remember to backup everything.
