I don't know about your desktop but my Linux Thunderbird flashes a panel with a summary of the new mail items at the bottom right corner, which is even better.

Yes I get that. The problem is if I leave my desk for a minute I may miss the popup so it would be nice to have the icon come up to indicate new mail waiting.
I just found an extension (clicky) that puts the icon in the tray when new mail arrives but it disables the new mail popup you speak about. Can't have it both ways - well not yet.
